Ok heres the problem, I am trying to put a image on an object and then make a certain colour of that image clear?transparent, but I can not figure it out. Any help please..

You can use a transparent gif to put on your object. Would it help if you made that particular color transparent in your gif image ?

If I follow you correctly what you're trying to do is make a transparency map texture?
Basically how it works is black areas will be totally transparent fading up to opague where the luminosity increases.

See this topic on the old forum (http://www.anim8or.com/ubb/Forum1/HTML/007820.html), the last post shows how exactly do transparency maps work. You will have to create two images, one of them 'normal' and the other will be a grayscale transparency map.
If you don't need semi-transparency and you want only 100% opaque or 100% transparent material, you can use a .gif image as lynn22 suggested. Hmm, well I guess it depends on what you are trying to accomplish, but you don't necessarily need a grayscale image or two images.
For example, I used this for the windows on my Enterprise model:

The black area is completely transparent while the circular part shows up just fine.
Granted, in this case the edges of the window where it's dark would be partially transparent but these are such a small feature on the ship it's not noticable.

Well heres a rough model of a Tree I made with a trans. map with color if thats what you mean ???

slime from mars?just increase the rough and it will look like leaves.
